Haaland scored twice after coming off the bench in the 65th minute to wrap up Dortmund's win.
The teenage Norwegian is fast making a name for himself, having scored a hat-trick after coming on during the second half in last week's 5-3 win at Augsburg.
It was almost a repeat performance from the 19-year-old, who mopped up in the 77th minute and scored from a tight angle in the 87th to complete a convincing victory.
Raphael Guerreiro, Marco Reus and Jadon Sancho also found the net as Dortmund ended Cologne's four-match winning streak.
Dortmund move to third, four points behind leaders RB Leipzig, who are at Eintracht Frankfurt on Saturday. Champions Bayern Munich, level on 36 points with Dortmund, host fifth-placed Schalke.
